I see two version of the TinyMCE editor. Which one is the best or should both be avoided. It seems as though they throw a lot of unnecessary code in there.

It depends on what better means and for whom...
The old MODx Tiny has the old official Tiny, making it rather outdated.
The new one is still too tied into MODx; newbies will find it hard to customize the code output you are talking about.
So I say, roll thine own!
